I believe you can match frame from a subclip back to the original clip. So on those few you have that issue with, just matchframe from the preview window.

The idea of a subclip is just that, a smaller piece of a larger whole.  Go back to your master clip and subclip off a larger piece.  A lot easier than trying to change the properties for a clip of a clip.
