Simple questions, but:

Is it the same sequence every time?  If not, does the sequence(s) that cause the lag have any common clips?

It could be a corrupt cache or corrupt media file that's causing the box to slow down.   Otherwise, do what others have suggested and run Memtests to make sure your RAM isn't going sideways.

However the sequences are all very simple.  Just 30 cuts of 10:1 compressed clips with almost no effects on them yet.
