Are you working in NTSC or HD? Maybe there is a clipping issue in HD?

Both .AVI and QT ref behave the same on my side (they will both have
correct or incorrect
values). Maybe you had a different video level setting for one of
them?

I did what you suggest, there still difference in the video levels. Probably
QT reference is not something to trust if you need to export to another
package and keep the right levels. Or is a bug....

No, I was being sarcastic.
QT ref out is always video levels. To avoid your stepping issue, flip
your imput levels to video in the capture settings before you
reimport.
