You can't change the level on export for ref files, as far as I know.
But I was wondering that maybe the setting on import was changed for one of your files.
Also, there is a known bug (happens very rarely and we could not repro at will yet) where
some settings in the panel are not respected. Maybe that's what happened?
(forcing the correct level and recapturing should do the trick).
Like I said, you can have different results depending on the chosen import level,
but both codecs give out consistent results...
Does this happen with a simple pattern? Let's say a white circle on a black background?

correct or incorrect

I did what you suggest, there still difference in the video levels. Probably
QT reference is not something to trust if you need to export to another
package and keep the right levels. Or is a bug....

No, I was being sarcastic.
QT ref out is always video levels. To avoid your stepping issue, flip
your imput levels to video in the capture settings before you
reimport.
