It seems I remember this to be some sort of bus-mastering issue that degraded the quality of the video card input.

Some years ago I read in Byte Magazine an article on how signals propagate across busses. They were discussing the S-100 bus and the ATA bus (The ATA was replaced by the PCI and now PCI-X). Apparently, the further the signal has to travel, the mor its square waveform gets distorted and many busses and cards use edge detection for signalling.
With a waveform that is supposed to be square that is seriously distorted by its distance from a source and with the speed that these busses are supposed to operate, it's small wonder there might be problems with certain slots.
 
A Caveat: This is from an article I read a long time ago. Also Compaq (after the ill-advised buyout) is "HP-Cheap" which means it's not built to be a first-tier computer so they may not have made them all that well -- there may be other reasons why the slot doesn't work well.
 
But it stands to reason that this may be a probable cause.

Hello Ryan,

PCI 4 slot on the Compaq has always been labeled "do not use" in the DS
ACSR class ever since I care to remember, with PCI 2 pointed as a viable
alternative for cards such as the Emulex adapter if you wanted to plug
the ol' MediArray storage to your DS at the same time as using the
Adaptec or Atto card in the bottommost slot.

I'm afraid I don't have the technical explanation for that limitation
though.
