Hey Peter,
I wound up going back to 4.2 and doing a test as well and the same thing
would happen after trying to import .fbx files one after another into a
new scene....they would just start freaking out. If I imported them one
at a time, convert to .emdl, export, import another, etc etc.. then drag
n drop them one at a time into a fresh new scene everything worked
great. Not a big, big issue this time though so maybe in the future I
will try your suggestion. Thanks!

I've just had great luck doing fbx exports from maya 7 and importing
into 5.0 with the 4.2 plugin. Only one model freaked, and i suspect it
has something to do with the rigging from maya... 
Have you tried importing them one at a time, saving as xsi, and then
merging the xsi files?
