I've had the same exact thing happening since the very beginning of v4 beta and all throughout my 2 years in peerless (where we had a mixed windows/linux env).
In our case it was mostly an issue with the generation of MI files and the customization for rush and other bits and bobs, but it's still always been there for me whenever I had to work with mixed dcc/rendering platforms.
