We've just been running the 5.0.1 update here (in a very ugly way). Couldn't find a way to tell the installer to overwrite the existing files so we used the following batch called from psexec (which itself ran it for a text list of machine name per line).

del /S /F /Q c:\softimage\XSI_5.0
P:\XSI\install\XSI_5.0\Setup\setup.exe -cmdline -profile:P:\XSI\install\PROFILES\5.0_win32.ini -installpath:c:\softimage -noreboot

Just in case it's of interest to anyone.
