Unfortunately the UV projection def is not copied by GATOR. The UVs are transfered properly, but the UV transfo is not (rot / trans / scal). The workaround is to copy the projection def manually, which is fortunately the small part of the job.
 
I agree this is a major problem and I hope we address it soon.

what is it about that script that makes it copy uvs without regard to the position of the objects? Whatever I do  I can't get the same - or mirrored - UVs on the target object unless both objects are in the same place?

From my experience UVW information is not transfered with GATOR even when objects are directly over each other.
