You basically answered my question in the next sentences below:

I would recommend that when you export the model, it is at the origin
with no SRT. In the scene where it it imported, put it under a null
and SRT that null. I have experienced many times a situation where a
reference model that had "built-in" SRTs would change position when
re-opening the scene, as well as cases when a referenced model with no
SRT but moved directly in the scene would revert back to its imported
SRTs once the scene is re-open. When leaving everything at the origin
and using nulls to SRTs the models you fully control the SRTs.

Regarding changing pivots and SRT,...

As for changing centers and pivots, well, it's up to you to test if it breaks
your rigs, screws up animation or simply changes the SRTs of the model
or its children. Personally I'd avoid changing such things once the
model started to be referenced into scenes.

I expect to add detail based on individual shots, checked my workflow again and decided that I will better have one (backround)scene including everything (~35 MB data), render the camera draft and do the animations with the backround as rotoscopeplate(s), when satisfied, merge everything and break it up into layers for rendering. This way I can also mix Maya and XSI renderings in progress easily and save the I/O overhead and diskspace.

Shading:

I exept shadertweaking on a per-shot base, how do I make sure
referencemodels will stay editable materialwise on a per-shot basis?

Can I override materials and clustersets on references in XSI?

In fact, that is the only you can change materials of referenced models, wich are looked. You use material propagated through groups and partitions, or you can use overrides. However, the same limitations exists as far as clusters go. Trying to override a cluster material that is in a reference model doesn't sound very..... safe. Personally I avoid cluster materials like the plague.



Masterfile:

Are there any naming_conventions unsupported or worth being
noted for referencing?

Not as far as I know.



I/O LOD levels, swap-outs:

How well does editing masterfiles and propagation to references
work? What if I need to to modeling changes that influence the pivot?

Changes on the emdl file are accepted as soon as you reopen the file in wich they are referenced, or when you explicitely update the referenced model in the scene (including changing resolutions).
