One of the advantages of rendering in Passes & then comping is that it can be easier to 'debug' a render and see which element is causing a problem.

I don't think it's a flip problem - it's almost like an underwater caustic
effect across the surface of the character - I'm wondering if it's a
combined problem of a phong shader with very low specular and the envirmnet
map on the render pass....

This probably isn't the solution to your problem, but it's something
I've noticed when viewing sequences in the flipbook.
If your animation is rendered at 16:9 full height 720x576, and you play
it back in the flipbook with View>Correct Aspect Ratio checked on, the
sequence can look very 'shimmery'. I guess there's some kind of hardware
squashing of the flipbook into the correct aspect ratio.
If you uncheck the Correct Aspect Ratio option, everything looks ok.
