I think I know what your problem is. Create your spine in the front view and then rotate the whole thing 90 degrees to line it up with your character in the right view port. For some reason when you create a horizontal type spine from the side (like a dog or horse), it gets wacked. Create your rig vertically (like for a human) or create it from the side but from the front viewport and it should work fine. This may be a bug....if not it should be because its really annoying.
