Can you either run the whole tree through a sprite shader & animate the opacity
 
or there's a shader on xsibase to fade out within the tree

never tried either solution though,

Hello,
    Is it possible to fade a Pass or partition? In other words I'd like
to have an entire pass, or at least a partition , fade in and out like a
key or dissolve mix? It dawns on me that I could probably place a
transparency override on a partrition, but wouldn't I also need to
include a specular and/or possibly even a reflection override in order
to cover all aspects of the materials? Or is there a better way to
accomplish this?
