Don't really help in this scenario, but you can just copy another
system folder into the project rather than the whole project into
another.
Did you copy the project folder or all the folder within it when you
made a backup? If you copied the project folder and windows didn't
copy the hidden files then I'd say this is a bug in windows. If a
directory is copied it should copy everything within it regardless of
whether the content is hidden or not.

Imho, adding a project should not depend on hidden files
but work reliably with XP default settings, e.g. be idiot proof.
