Would this be the reason why I get vastly different FG computation on separate rendertiles seen through transparent refractive and reflective surfaces, even though they are rendered on the same machine?
What would then be the method for leaving transparent refractive and
reflective boxes out of FG calculations for stuff inside the boxes on which
I need FG?

This is normal.
The initial run only does FG points for surfaces that are immediately visible from the camera. If an FG computation requires points on surfaces that aren't visible from the camera, it computes them as needed.
Are you using secondary bounces or lots of reflections?

I have a render using FG. I'm getting a lot of this warning:
RCFG 0.2 progr: computed 5000 additional final gather points for tile [96 127]
I assume its simply adding more FG points since the initial run-up wasn't enough? My question is, is there any way to ensure that more of these missing FG points are calculated at the beginning? These warning are adding considerable time to my renders since it seems like it has to keep pausing to add FG points.
