I doubt XSI's 15 years old gif reader will understand transparency from a GIF file, try converting that file to another format, like PGN, with Photoshop.  If for some reason you are unadable to do this, you could use the Keyer.  You'd connect the background image to the first input, and the logo to the second, switch to Mode:HSV, and then press the '/ K' button at the bottom to pick the background color of the gif (often black or white) by clicking it in the viewer.  But the keyer isn't fun for trivial color keying like this

 I want to paste a company LOGO over a sequence. I have a .gif with transparency but I’m not able to extract the mask from it. I use Over operator. Please help me
