Just a quick guess - have you checked if there's a tick on the mixer option of 'local modifications to save' under the ref model properties?

If there is take it off, and reload the ref model, and it should import anything new into the mixer.

I'm working in a scene with a referenced model and I need to add some shape to it. So I go back to the master model in a new XSI and create a couple of new shapes. Now when I load the original scene back into XSI there's no new shape clip in there. So then I save the shape out as a preset and load it into the scene. Fine, that works. Until I reload the scene. The shape's on the track but it's having no effect on the model.

 

I don't believe it's not possible to add shapes to reference models. Anyone?
