I actually have no problem with this workflow, so long as I am able to access the previous animation layer.  

 

It is no bother to select a base layer and key-frame it, but he problem I am having is that my base layer is invisible and unelectable, which is a serious problem, because it means I cannot use reference models in production.

I agree.. I think not being able to apply animaton to non-keyframed channels is a HUGE oversight in workflow and functionality.  Just limits how will use them.

One workflow workaround was to set keys on everything on frame 1 of your base layer.
