ALright, so after a lot of testing, I finally think I figured it out.
This is probably obvious, but I'll state it anyway:
So the trick is, even if the XSI project is at NTSC D1 at 0.9 pixel ratio, the AE comp should be square pixels even if the rest of the project was built at D1 0.9 pixels aspect.
Thanks Byron (it took me a while to figure out if the settings in XSI affected the camera or not but it seems they do not).
