Sad to say, but I've had exactly the same problem with my current project, Instances in Referenced Models just seem to slip out of Partitons on reload.
 
Also had problems with Models within Referenced Models behaving the same way.
 
My solution for this was to move the Instance Master Models and Instances outside the Referenced Model and Constrain the Instances to nulls in the correct positions within the Referenced Model thereby keeping everything outside the Referenced Model for the Render.
 
The Model to be Instanced was still a Referenced Model, but outside the main Referenced Model.
 
I guess when the scene loads, it knows where to relocate the items in the Referenced Model, THEN it creates the Instances when loaded and has no information about where they should go.
 
I would have poked around further for a solution but I needed to know what I did was going to be solid so used a less elegant and fussier approach.
 
Pain in the Ass huh,

The Monkey's Mother

A rope hangs over a pulley.  On one end is a weight.  Balanced on the other end is a monkey of equal weight.  The rope weighs 4oz. per foot.  The age of the monkey and the age of its mother together equal 4 years.  The weight of the monkey is as many pounds as its mother is years old.  The mother is twice as old as the monkey was when the mother was half as old as the monkey will be when the monkey is three times as old as the mother was when the mother was three times as old as the monkey.  The weight of the weight plus the weight of the rope is half as much again as the difference between twice the weight of the weight and the weight of the monkey.  How long is the rope?

I am setting up renderpasses on a very complex scene containing many referenced models with lots of instances in them, and certain parts refuse to stay in the partition I move them to. They are located in the Background_Objects_Partition, and when moved to their proper partition I can see the result just fine in a render region. When I save the scene and set it rendering they are not rendered correctly and when I reopen the scene they have moved back in to the Background_Objects_Partition. Has anyone here encountered anything similar and can perhaps offer a workaround? Something simple like splitting a render in to individual parts and do AO, MV etc passes suddenly becomes pretty painful. Oh and I am on 5.11 QFE10 atm - 6.01 has just been to unstable for render setups.
