Without knowing exactly where you are trying to save, i cant help find a workaround.

Im not entirely sure im understanding,

i would recommend using tokens, they streamline the process extremely well.
if you are can include an example of your pass output tokens?

if you are trying to type an absolute path into the pass output, keep in mid it is added to the scene output (turn on resolved path to check)
so for the path options just type in the chunk after the scene options.

ie:
scene options: c:\temp\
pass options: [pass]\[pass]_[framebuffer].[frame].exr
results in: c:\temp\reflection\reflection_main.0001.exr

if tokens make you nauseous this ought to do the same thing
pass options: reflection\reflection_main.###.exr


the only thing i can imagine you are doing wrong is typing in the whole pass path into the pass output

NOW, it would appear the only way to change the paths, is to TYPE THE WHOLE PATH MANUALLY!?!?!? Or copy and paste!?!

who is responsible for this? i want names, first borns and recompense! i demand satisfactions sirs!
 
6.03 (hint) fix it (it's just a browser with an ok button on it and a passback of the location)
 
and i KNOW that xsi will put stuff in folders with the same name as the pass, what if i don't want this??
