The problem in this case is that mental ray would encounter a fatal error condition and simply make XSI exit immediately. This would bypass the crash-save mechanism completely and nuke your scene permanently. It has taken me about a decade to convince them not to do that and allow me to intercept any fatal conditions inside mental ray. Hence the new message.
Once you click away the message, you should be able to simply save the scene normally.
Again, once you're out of crunch, it would be much appreciated if you could take the time out to zip up the offending scenes and ship them to support. We do do regular updates to XSI, so it would benefit you and others.
