This solution is easy to rig, hard to do. All current animation is dependent on past animation, which means any edits to the rotations require all animation is redone from any change forward.
Scripted ops are possible but not accurately repeatable due to the nature of the situation, and not accurately repeatable means potential problems if the render gets distributed, so you will be required to plot, and remove the SCOPs.
Perhaps another way to approach this is to build 9 animation control rings, then write a script that copies their rotation animation to any of the cube segments within their ring. This is kind of halfway between a SCOP and a rigging solution, more accurately, it's a custom written simulation... and it more closely follows how a Rubik's cube works in reality.
In terms of difficulty, it probably isn't any worse than what the SCOP would be doing, and it actually might be easier to write. The advantage is, you can tweak your animation as often as you like, then run the script after each tweak, so you get a full update. Results are predictable and repeatable.

Make 9 boxes and distribute them 3x3x3 (the cube)
select all the cubes and center their center in 0,0,0
Now you can select sides and rotate them and it works like it should.
Just remember to flatten the animation keys.
